Import from BaseSpace

Franklin "Professional" and "Enterprise" editions support bulk imports of samples and projects directly from Illumina's Basespace™ by leveraging Basespace's API and authentication to your account using an Illumina Basespace account.

Here is a short guide on how to import a set of projects, and automatically trigger the case analysis pipeline in Franklin.

  1. Navigate to the organization assets section, from the top right menu (opens by clicking on your profile account)

  2. Click on "Bulk Import" to open the sample import wizard

3. Fill in the sample details, and choose the appropriate assay type (if no assay is configured for your sample, select "None" as an option

4. Select "Basespace" as the data source of the sample files

4. Choose the Basespace region from which you'd like to import

5. A popup window from Illumina will open requesting permissions for Franklin to access your project files at Basespace, click on Accept to grant the permission

6. Franklin will display a list of projects that are located in your account, you can choose to import an entire project, or navigate to the project to specify the files you'd like to import

7. An additional pop-up window will open, to allow Franklin to read files from the project\s that you've decided to import

8. Franklin will identify and map the files of the project, and displays for each sample the files that it intends to use for generating the case

9. Review the list, and click on "Create Samples" to accept and start the pipeline

Franklin will pull the sample data from Basespace, and embark on the pipeline process.
